## Actions

### Find the same gene in other species

Find a gene's orthologs, its counterparts in other species, such as the mouse or zebrafish version of a human gene, with their IDs, symbols and names.

**Inputs**

- Gene ID (`gene_id`, text, required): The gene's NCBI Gene ID, such as 1017 for human CDK2, or its Ensembl gene ID, such as ENSG00000123374. Search genes finds the ID from a symbol.
- Source (`source`, text): Where orthologs come from. The Alliance is current and says how many methods agree; HomoloGene covers more species but stopped updating in 2014. One of: `agr` (Alliance of Genome Resources (current, model organisms)), `homologene` (NCBI HomoloGene (more species, last updated 2014)). Default: `agr`.
- Only these species (`species`, list): Keep only orthologs in these species. Choose none for all. One or more of: `human` (Human (Homo sapiens)), `mouse` (Mouse (Mus musculus)), `rat` (Rat (Rattus norvegicus)), `zebrafish` (Zebrafish (Danio rerio)), `fruitfly` (Fruit fly (Drosophila melanogaster)), `nematode` (Nematode worm (Caenorhabditis elegans)), `thale-cress` (Thale cress (Arabidopsis thaliana)), `frog` (Frog (Xenopus tropicalis)), `pig` (Pig (Sus scrofa)).

**Outputs**

- `count` (number): How many came back in this step
- `gene_id` (text): MyGene.info's ID for the gene: its NCBI Gene ID, or its Ensembl ID when it has none
- `orthologs` (list): The same gene in other species
- `source` (text): Where the orthologs come from: agr or homologene
- `species` (text): The species in plain words, such as human or mouse; empty for a less common one
- `symbol` (text): The official gene symbol, such as CDK2

### Look up a list of genes

Turn a list of up to 1,000 symbols or IDs, such as a spreadsheet column, into genes: one row per match with its IDs, name and species. Names that match nothing, or more than one gene, are listed separately.

**Inputs**

- Genes to look up (`names`, list, required): Symbols or IDs: a list from an earlier step, or text with one per line or separated by commas, such as CDK2, TP53.
- Match by (`match_by`, list): What the list holds. Choose more than one if it is mixed. Gene symbol is used when none is chosen. One or more of: `symbol` (Gene symbol, such as CDK2), `alias` (Other or former symbol), `entrezgene` (NCBI Gene ID, such as 1017), `ensembl.gene` (Ensembl gene ID, such as ENSG00000123374), `uniprot` (UniProt accession, such as P24941), `refseq` (RefSeq ID, such as NM_001798), `name` (Full gene name), `reporter` (Microarray probe ID). Default: `["symbol"]`.
- Species (`species`, list): Which species to look in. Choose none to look in every species. One or more of: `human` (Human (Homo sapiens)), `mouse` (Mouse (Mus musculus)), `rat` (Rat (Rattus norvegicus)), `zebrafish` (Zebrafish (Danio rerio)), `fruitfly` (Fruit fly (Drosophila melanogaster)), `nematode` (Nematode worm (Caenorhabditis elegans)), `thale-cress` (Thale cress (Arabidopsis thaliana)), `frog` (Frog (Xenopus tropicalis)), `pig` (Pig (Sus scrofa)). Default: `["human"]`.
- Other species (taxonomy IDs) (`other_species`, text): Any other species, as NCBI taxonomy IDs separated by commas, such as 9913 for cow or 9615 for dog.
- Best match only (`best_match_only`, true/false): Keep only the best gene for each name. Turn off to get every gene a name matches, such as the same symbol in several species. Default: `true`.
- Extra fields (`extra_fields`, list): More of each gene's record to return, under fields: such as pathway, go.BP, pdb, exons or interpro. List available fields describes them all.

**Outputs**

- `count` (number): How many came back in this step
- `matches` (list): One row per match, in the order asked
- `multiple_matches` (list): Names or IDs that matched more than one gene
- `not_found` (list): Names or IDs that matched no gene
- `species` (text): The species searched, as names and taxonomy IDs, or 'all'

**Example output**

### Search genes

Find genes by symbol, name, words, an ID from another database, or a chromosome region, in the species you choose, best match first.

**Inputs**

- Search for (`query`, text, required): A symbol such as CDK2, words such as insulin receptor, an ID, or a region such as chr12:55,966,000-55,973,000. To search one field, name it: symbol:CDK* or pdb:1HCK.
- Extra fields (`extra_fields`, list): More of each gene's record to return, under fields: such as pathway, go.BP, pdb, exons or interpro. List available fields describes them all.
- Max results (`max_results`, number): Return at most this many genes. From 1 to 1000. Default: `10`.
- Skip (`skip`, number): Leave out this many genes from the start, to get the next page. MyGene.info pages up to 10,000 results. From 0 to 9999. Default: `0`.

**Outputs**

- `count` (number): How many came back in this step
- `genes` (list): Genes found, best match first
- `has_more` (true/false): Whether more are left after these (raise Skip to get them)
- `query` (text): What was searched for
- `species` (text): The species searched, as names and taxonomy IDs, or 'all'
- `total` (number): How many genes match in all
